If you have, then it's a good idea to disconnect the battery negative, wait a minute or so, and then reconnect to force the ECU to relearn the engine behavior. A CD got stuck in it many years ago and I’ve just never worried about it and used Bluetooth or the radio instead. Yes you can probably bolt the 5-speed auto tranny from the Camry to the Scion's engine but you will have to swap the ECU from the Camry as well as the Scion ECU is not designed for a 5-speed auto, just the 4-speed.
